Unfortunately there are some situations that require surface triangulation in order to comply with EnergyPlus geometric requirements. You can obtain detailed information about the requirement for triangulation in Help under Building Models->Model Options->Advanced Concepts->Triangulation.

There is a trick you can use to minimise the amount of triangulation where two blocks connect and one of the block faces has many Windows (e.g. the first image you posted). If you draw a small hanging partitions stub to separate the interblock partition area from the rest of the Windows you should find that the number of triangles generated is far less.

The image below illustrates how this works.

We hope to carry out this procedure automatically in future versions of the software.
